You're not locked out of side missions, but first things first. Do not attempt any side missions until you conclude Cloudburst. There's a few topics here about players borking their playthroughs from not closing this chapter first, thus getting trapped inside GCPD.
RE: Cloudburst
Close enough to bump it and get shocked lol. Isn't this a common bug from what I've searched? (Maybe from a few years back.) Should I assume it's a bug and if so what can I do? Am I bricked if ever? I'm assuming coz it shouldn't be this difficult to initiate a scan imo.

I see, not like I could pick them up since it's locked me to finishing it.
You might also try rolling back your save to before the Cloudburst event from the main menu, or if your backups don't go back that far then at least before the Bleake Island battle.
Holy ♥♥♥♥, that's some extra work for a fix. I mean is this one of those things that made Arkham knight notorious?
Does the patch thing mean I have to get an unofficial patch?
Yes, I did destroy the cobra tanks, kinda implied when I was being asked to scan the Cloudburst tank. Are those fixes like the common attempts by the community to fix this section? The game for the most part was pretty stable and great until this momentum stopping bug.
1. Select game in Library, right-click Properties > Updates, choose Automatic Updating.
2. Select game in Library, right-click Properties > Local Files, Verify Integrity of Game Cache.
Most problems with scanning in the Arkham games usually involve overly high screen resolution. Reduce yours from inside the game's Graphic Options menu. Test with 1280x720 if necessary.
Most players don't have problems with this section, I know I never have. Try the above advice, then try rolling back your save to before the tank battle, before you set too many checkpoints.
