This is going to sound really stupid, but I can't perform Special Combo Takedowns...
Honestly, the meter is full (over 5x and yellow) and when press B+Y (Xbox One controller) it just performs the cape stun then a counter on someone who is attacking me.

No matter if I press them at the same time or one before the other, just doesn't seem to work.

Any ideas how stupid I'm being?

Did you upgrade the 5x combo boost in your Combat menu yet? If not then you're still stuck at 8x before a combo move. Otherwise, make certain to press B+Y simultaneously. If you already upgraded the 5x combo boost, try reducing your screen resolution from inside the Graphic Options menu for better object and proximity registration.

Hi, yeah I've brought that. I also make sure to press them both simultaneously when prompted at x5 meter.

I've also tried Xbox One and 360 controllers to see if its a controller issue but its not. I don't think anything to do with the screen resolution would help me here.

Just doesn't make sense at all!

You wouldn't think screen res would have an effect on interaction, but it does on some rigs -- not everyone's but enough to get documented in multiple Arkham forums. The higher the resolution the lower the interactability. Players with needlessly high screen res have logged difficulties with collision objects and interactive events: grates, vents, doors, elevators, grappling, buttons, interrogations, post-hacking checkpoints after using the Crytopgrahic Sequencer, crime scene reconstructions in Arkham Knight, evidence or riddle scanning, countering Joker in Arkham Origins, glue rafts in Arkham Origins, Detective Vision, Disruptor targeting, proximity encounters like with Penguin on the catwalk in Arkham City, post-hack escaping the Titan plant after receiving the Line Launcher in Arkham Asylum and in the ballroom in Arkham Origins, and quite a few others.

You have nothing to lose by reducing screen res from inside the Graphic Options menu. Try it, keep us posted. Otherwise, make certain your controller is properly configurated:

You might have a corrupt input file or a conflicting input from other device like a gaming mouse or other. Unplug any non-essential USB device and test the game. You might try deleting the Config folder, then patching and verifying to create a fresh one:
Steam \ steamapps \ common \ Batman Arkham Knight \ BMGame \ Config

Thanks for the detailed reply!

I managed to get around the issue yesterday by using my KB+M. Takedowns worked instantly as expected. Perhaps your correct with config issue or misconfigured controller - would be interesting though as I have never configured it either for the game or for a specific driver/control scheme.

I'll give your suggestions a go, cheers! :)
Has anyone found a solution? I am playing with a ps5 controller and i can’t do special takedowns. It works on kb&m so skill tree is not the issue.
