I'm stuck in the bridge control room at Ace Chemicals(Glitch?)
I just took out the goons in the control room to lower the gate in order to get the car in. Problem is , I can't open the door, I can't grapple out, I can't call the car. Nothing. I can't do anything. Has this happened to anybody else?

That's correct. You can't do any of those things. What you can (and must) do is control the Batmobile remotely. Select it using the gadget wheel or pressing = on the keyboard.

If this is the room closest to the bridge, did you get into the yellow control box to lower the gate? Did you search for a clue in the room in Detective Mode? If you lowered the gate, you can't quick call the car yet. You need to first remote-pilot it from inside the gadget wheel.

If you're playing with in-game screen resolution cranked to maximum, reduce it from inside the Graphic Options menu for better object and proximity registration. If you're using a controller, the Detective Mode command has been moved to DPad UP.

Can you lower the gate? Some functions might be interrupted until you do. If you can't lower the gate then you may have set bad checkpoints from running overly high screen resolution, a frequent issue in the Arkham games. Reduce your screen res, then backwind your progress to just before the Ace Chemicals breach:

Chipper, good point. I left that part out.

On controller press DPad DOWN to access the gadget wheel. It's the same remote-pilot game mechanic you used before on the first drones while collecting Ivy from Scarecrow's hideout.

@PlainSimpleTailor, I just now replayed that same section. The persistent on-screen prompt tells you exactly what to do. Did you not see it?

It's possible that turning hints off causes that message to not appear.

In fairness to the OP, the on-screen prompts text in Arkham Knight do flock much smaller than in the previous games, probably geared toward playing on widescreen TVs.
I think I'm at the same situation as the OP. I opened the gate already. When I try to control the Batmobile, the camera flies to it but the only button that works there is the one to exit the Remote Control.

I tried restarting the game and could control the car and shot once, only to go back to the same situation immediately after the shot.
It worked on the third try. I just started moving around with the Batmobile right after getting into the Remote Control mode and I could continue... :shrug:
