Xbox 360 Controller Stops Working When AR Challenges Are Activated

I've tried to search for this exact problem online with no luck.

Whenever I step into the marker for an "AR Challenge" and press any controller buttons, the controller stops working. I can still use my keyboard to navigate, but even quitting back to the main menu and coming back doesn't allow the controller to start working again.

My System:

Win 7-64 Professional
AMD FX-8370 with Asus Crosshair V Formula-Z mobo
32GB of 2400MhZ RAM


Things I've tried:

- launching the game in admin mode
- disable any "game controller" devices listed in the Windows Device Manager (other than the "Microsoft Common Controller for Windows")
- turning the controller off and on
- resyncing the wireless controller to the signaling base

Only thing that works is quitting the game completely and starting it again, but that's a pain in the tookus when I'm trying repeatedly beat my previous time.

Is there anything I can do to fix this?
