This gameplay is fairly open to personal gaming style. I start from a saved game where I maxed out all available challenge maps so I have 35+ upgrade XP before I even meet Gordon atop GCPD at the Bat-Signal. I normally leave Batsuit and Batmobile armor for last to incentivize not taking damage and leave XP available for upcoming upgrades but not everyone plays that way.
By 3-starring every AR map as it unlocks I usually obtain my final upgrade in the Arkham Knight's HQ in order to get that done and over with in a first run game but again it boils down to individual taste. Upgrade what you need in order to complete certain tasks, recently unlocked AR maps or open global achievements and save the rest for when it's desired or needed.
