Are you running any other mods? They may be behind your issue.
The last point at which I use him in combat is the expedition to the Sith tomb on Dxun (hint: minefield). Otherwise he is purely for the workbench by that stage of the game.
I don't find T3 particularly useful if there is going to be any fighting. Bao-dur as a melee fighter is of more use than T3 as a ranged one. So Bao-dur is less of a liability in combat when you want someone with skills along and there is going to be fighting. I don't use either much apart from the workbench after I have enough other companions to pick from but I do particularly like Bao-dur for the Dxun tomb where high skills at repair and computers are useful.
The game isn't so hard that you are forced to go with a particular path, you can largely do what you want, so it is down to what you decide to do based on personal preferences.

Just not my style. I know that there are better (or just different) ways of using several of the companions but it just isn't me to do it that way.
