I bought the deluxeversion as a gift and stored it in my inventory. Then I did a support ticket and asked the valve-support to delete the base game out of my library. I think you can forget the money you spent in the standard-version, so I just want them to remove the game (no refund). They removed the game and I could redeem the deluxe version in steam.
The bigger problem for me was the Ubisoft-Support, because you have to do this a second time. :/ After activating the deluxeversion in steam you get again a "cd-key", which you have to redeem in the uplay-client. But you cant upgrade, because (like steam) it says "You already own this game". So what i did was to make a ticket again. (grrr) This time a UPlay ticket and it was a chaos in my case . ^^ They needed about a month to delete the game from my UPlay-Lib, but after that, I could activate the key and all worked perfectly.
I dont know, why they made "upgrading" that difficult, but in the end it worked.
I dont think there is an easier way, somebody can tell me if he/she knows one. :-)
Yesterday, I bought the deluxe version of AC3 and because I own the standard-version I have to do the whole stuff, I wrote above, all over again :/ Opened my first ticket yesterday. :p
Good luck sinewav!

P.S.
Oh and by the way: when they remove a game from your uplay-lib, you will lose all your achievements and unlocked rewards - just for info.
P.P.S.
After activating brotherhood in uplay and starting it the first time, my old saves were stll there and selectable, but I cant tell you they will work without problems. I played Brotherhood about 1-2hours before and because I lost all my achievements, I decided to start a completely new game. I know this would be hard in your case, but maybe the saves still will work.
After seeing all the effort you went through just to get the Deluxe edition I decided to just get the season pass and get the soundtrack through other means. I so wish they made it simpler but I'm playing the expanded content now so I'm happy to get at least most of what I wanted and I'm glad I asked than end up losing my achievements.
Kudos to you for your help and thanks for sharing your plight.
sorry for bad english
"I bought the deluxe version of Assassins Creed 3 as a gift and cant activate/upgrade it, because I already own the standard-version. So please remove that game from my library".
Its pretty important, that you describe the problem the best and the shortest you can with the exact title of the game they need to remove. I cant give you my whole ticket-text, but believe me, its not that hard. If you have problems to describe it in English words, steam has also a support for some foreign languages. I dont know your native language, but maybe they offer it.
As I said above, Ubisoft was the real problem in my first case. They really got me angry. They just didn't understand the problem. The funniest thing and what brought the case to escalate, was the following act:
To answer all open questions and make everything clear, I decided to make a creenshot, in which you can see the following: My steam library and the the windows with the Ubisoft-Key on the left side. On the right side was the UPlay-Client with the "Redeem Key" Windows +entered key from left and the error message: "You already own this game". In the background you also saw the standardversion of AC: Brotherhood (the game in my first case). The problem of all the ticket.
So it was the best proof that the UPlay-key was a correct one, but the client denied it, because I owned the standard-version. One screenshot explaining the whole situation.
Reaction to this screenshot "Oh, you bought the game on steam, please contact them, we cant help you. Sorry."
Wow, I really got angry that moment and contacted the "crtfeedback-Team" from Ubisoft (they try to negotiate between customers and support team in pretty remarkable cases before it escalates completely. Just dont annoy them directly, their being has a good reason. (+ It was in german / my native language, dont know the crtfeedback team also exists for other languages.)
Few hours after my mail, the game has been removed and I could redeem the deluxe key. FINALLY!
I really think/hope this is really special and rare, but to be honest I fear the moment, when steam removed my Assassins Creed C3, I redeemed it on steam and again has to do a ticket with that Uplay professionals. Hope it wont take about one month again :-/
One Last thing: Just dont surrender. You are the honest customer, who payed for that game, you have all the rights to play and use that license!
Good luck. Mahekson.

Steam removed Assassins Creed 3 from my lib and I could redeem my gift for the deluxe-edition.10mins ago I opened a support ticket at UbiSoft and I hope they dont need a month again =)
Ubisoft removed the game I could activate the deluxe-version. The bad thing is, my savegames got incompatible and I have to do a restart.
The only good thing is, my progress was not that far. At least I can redo the lost achievements ^^ But its ok, I knew this could happen. I wanted the deluxe-version and I got it. I think I´ll never buy a standard version again, Iif i know already in the past I will buy the goty/deluxe in the future.
Bye
