Maybe you can try launching the game from uplay? I'm not sure what else to try. Your guess is as good as mine.
People who do not got a second AC3 version from the Ubisoft anniversary in their Uplay library shouldn't get the version dialoge popup anyway after they start the game. Uplay doesn't seem to know what version to start, that's why it's displaying the popup.
When I was trying the first AC3 game option my savegames were damaged as well (probably that's the free anniversary version), but the second version in the list works for me after the missing file has been added, so that's probably the Steam version.
Thanks to I can even load the savegames again!
However that your game displays smaged savadata makes me believe you'd be using the wrong AC3 version. The free Uplay version still also displays "damaged savedata" to me, while the Steam version loads my saves.
You could try to Start the game in Uplay than in Steam, but it actually shouldn't change anything as far as I can tell.
Also, maybe your savedata is actually corrupted. It could help to get fresh files from the Uplay cloud. (Backup, delete and then get them back automatically.)
Seems to me, that save corruption is a bit different, and probably more serious problem.
So the beta patch version includes these new files now compared to the standard version (with the latest language patch):

P.S: ah yeah, regarding the timestamp of today, at least these two files has been added to multiplayer:

(I wasn't investigating any deeper tho.)
