Same problem, I want to play with 1280x720 on my laptop (which has a fullhd screen) but no matter windowed or fullscreen, it gets rendered in the corner instead of maxing the screen (although in 720p).
It's a behaviour of the game, doesn't depenf on video drivers. I will try the config lines suggested in post #5
The normal version of doom3 (the older version) renders just fine in fullscreen at subpixel resolutions, but that was another engine.
EDIT::: ok changing the lines in the config file didn't help. Either windowed or fullscreen at a resolution which is NOT the native resolution of the screen, will render the game in a part of the screen with pixel ratio 1:1 instead of making it fullscreen at the chosen resolution. Maybe using the borderless windowed gaming tool would help but i'm too lazy to try.
EDIT 2 :::::::: ok, in windows 10 (and in my case, because I use a surface pro 2 so the DPI are set accordingly) what fixed it was going to the doom3bfg .exe and setting (checking) the option 'disable DPI settings for this app'. Now it acts normally, that is I can play 1280x720 (or 1600x900) on my 1920x1080 native screen resolution without the game going windowed or cramped up in the lower left corner.

How do I get to doom3bfg.exe and where do I find "disable DPI settings for this app"??
ProgramFiles(x86)>steam>steamapps>common>DOOM 3 BFG edition.
Right click on application.
Left Click on Properties
Left Click on the "compatibility" tab.
My version of Windows 10 has the option to check the box for "Override high DPI scaling behavior. Scaling performed by:"
Make sure the next box has "Application" in the gray box, which is probably the default
This will work until Windows 10 changes its mind again on how it labels its properties.
