go to
C:\Users\<username>\Saved Games\id Software\DOOM 3 BFG\base
and make a copy of the file "D3BFGConfig" and rename the copy "autoexec", then open autoexec, delete the contents and add this line "set com_engineHz "144"" with the number being whatever fps you want. Then save.

That's because that's how it was suppose to be. This game is like 20 years old and you expect it to be at 200+ frames and perfect.
The game is 20 years old, the game runs natively at 60 frames. Having more frames doesn't make it better lol. It's still going to look like 60 frames.
What I expected was a fix for that. Maybe leave animation tied to the frame rate but fix the actual firing rate. Machinegun doesn't have this problem after all, only chaingun. Just copy its code or something.
Having more fps makes gameplay better. Get 144+ Hz monitor and try playing a few 3D shooters at 60 and 144+ fps.
Just don't be a dumbass like me and paste "set com_engineHz "144"" with all the quotes in the file.
