The main difference is that in the BFG Edition, the flashlight is mounted to your chest so you can use it all the time. In OG Doom 3, it's a selectable "weapon," meaning you can either shine your flashlight or have a gun equipped. Makes for a scarier atmosphere. There are mods for Doom 3 to make the flashlight the way it is in BFG Edition if you prefer, but it takes away from the dark tone of the game and makes it easier.

If the mod uses game.dll and you have the source code you can port it to Classic RBDOOM's code compile it to a game.dll and put it on the folder with the other stuff.
Also Classic RBDOOM has a command that allow you to package your mod in .resources files.

Doom 3 ultimately made a mistake by changing the gameplay from D1 and D2, into a survival shooter. Darkness, couldn't use flashlight and gun at the same time, ammo scarcity. It didn't feel like a member of the Doom franchise, but it was a solid game.
Because it was criticized for being different to Doom 1 and 2, BFG tried to 'fix' it by increasing the lighting in levels, and putting more ammo everywhere so you never ran out. But they didn't change the map design, which was set up for different gameplay. So you end up with this game that isn't scary anymore because you've always got ammo - but it doesn't have nice big rooms or arenas like the older games, so it just ends up failing at both.
Doom 3 wasn't a good Doom game, but it was a good game by it's own merit.
