You do get an overall increase in capacity once you're back at full level. (assuming you're using that slot to divide the cost of a module by 2; otherwise it's the same cap as before (or worse if the socket type doesn't match the module))
If you do it early on you won't notice as hard of an increase in mob lethality as you progress your way through the "campaign", since you'll be back to having low base stats while the enemies are also still lower level relative to you... but at best you'll manage to get one or maybe two catalysts in before reaching the end of the game unless you intentionally turtle.
If you do it later on you can always (and certainly will) go back to either lower level content or less dangerous zones to farm for something and you'll have trusty high level weapons and gear to compensate for your squishiness eitherway.
At the end of the day, on a fully leveled 16cost module you'll at best get 8 capacity back and that's only after you've re-leveled all the way back to lv40 so it'll be a very long painful grind for minimal gains by doing it early on when you don't need that extra capacity all that much. But if you're playing a character that desperatelly needs that extra cap in order to squeeze that farming effectiveness as is the case for bunny it's probably better to do it as early as possible.
The only drawback is you have to relevel the character. But that is normal.
