This honestly isn't mean to be insulting, but what would you expect other than playing the mission again? You can't just port into the middle of the mission at a single point, collect what you want, then return to the menu screen... that would be silly.
The game gives you the option of replaying any mission, so just do it! You can then adjust your playstyle however you want.
Just curious, which games allow you to do that, mid-mission? This is honest ignorance from my part. Regardless, I don't see how that could work with Dishonored...
Also to the OP I suggest just skipping those runes if your going to do the whole stealth thing for your first play through. You won't need the rat swarm powers or adreniline upgrades or other pointless upgrades.
What I did for my second play through was went to the chapters section at the start screen and pressed shift for every chapter which will reveal your stats and also shows how many runes, charms, shrines, paintings and coins are available to discover in each mission. I wrote down how many of each thing for each chapter and I don't leave the chapter until I have found everything, except all the coins, that is just silly.
