Mission Select - Collectibles

If I go back using the mission select feature and collect any missing collectibles during that mission, does this count towards any achievements? Or will it only count during the first run?

I think (not sure) you have to do it in one run.

MrTT is right. To get any of the "whole game" achievements (like Art Dealer, Clean Hans, Ghost, etc), you must do it all in one contiguous playthrough. You can go back and replay an earlier mission but, you'll have to continue playing the following missions over again, as well.

But, be careful when using the Mission Select feature. If you've gone through the game a few times, and have replayed individual missions, the one you replay from the MISSIONS* tab may be from a different run than you might think it is. It gets a bit tricky. I'd suggest you make manual saves at the beginning of each mission, then reload from the LOAD screen. Then, you'll know what playthrough they are from.
