Problem with thief base/sewer level (Spoilers)
I'm at the part where you get betrayed and sent to the assassin's lair and then have to go through the sewers, but for some reason whenever I finish the stage it says I killed a small number of civilians despite not doing anything at all.

What am I doing wrong?

Sounds like you're either killing Weepers (those count towards the total), or you're knocking people out but leaving them in dangerous positions. If you knock someone unconscious but leave them near a ledge, they WILL fall off. If the ledge is high enough, or if it's over deep water, they WILL die. Always move them away from the ledge.

So I can't kill Weepers?

That's correct. Those count as kills.

Weepers are just people in the terminal stages of the Rat Plague. They're not actually zombies, they just look, act, and think like zombies. However, they're still alive, so killing them counts towards the kill total at the end of the level.

I typically use time stop for instances like that, sure it eats your mana but its really nice for dashing past them without having to worry about them seeing you.

In my current run, going for clean hands and ghost, (but I also avoid killing the targets), there was only one weeper there with the gear.
At a previous low chaos run, there were only normal people at the end

Your WEAPONS were taken from you, but you still have your powers. Your powers are only useless in deep water or if there's a music box Overseer nearby. No music box Overseers in that level, so you can blink to your gear, collect it, and blink out of danger easily. Another thing to remember is that weepers can still hear stuff, so throw a brick away from where you want to go, and it'll distract the weepers. That gives you enough time to reach your gear.

You can also use your choke hold on them and knock them unconscious like any other human. You might need to use sound or briefly being seen to lure them away from a group.

You should try leaving it behind in one of your playthroughs. You don't need it. You can easily finish the game without it, even on very hard. Especially on pacifist runs. Otherwise just pick up a sword along the way. The Officer swords look nice.
But that's me. I like minimalist runs.
