Because the charms get randomized on entering maps, but stay fixed once loaded into memory for that save.
(One exception, the one stuck in a vise. Useful if you're fishing for a particular charm early game.)
So depending on if you started a fresh save, reloaded old ones, or used the missions select, there's some variance.
Or just plain luck of the draw, of course. There's a decent number of charms, but not THAT many.
The only guaranteed bonecharms are the DLC ones you get after your first meeting with the Outsider when you recieve blink and then wake up. If you have the DLC, there will be bonecharms there, and always the same ones. The ones in actual missions are completely random.
The vice bone charm in the backyard of the first High Overseer mission is a good example of the RNG at work. If you quicksave and reload before opening the vice to release the bone charm, it will be a different one every time you open the vice, because you're spawning a random bone charm. You can use this to roll for Strong Arms until you get it for the vital speed increase on a Ghost Playthrough.
