When you play through the game normally, it saves a "mission save"(dismissionX.sav) whenever you reach a new mission, those saves are what is being used when you replay individual missions by selecting them from the main menu. That means you'll start the mission with the exact progress you had when you reached that mission in your last playthrough.
Finishing a mission that way changes nothing, it won't generate a new mission save for the next mission.
If your playthrough had been "collect everything, use nothing", then you could effectively use that to replay every level with all of the maximum resources you could have had at that point, which is the closest this game comes to having a New Game+ mode. In some way even better, because you can choose to unlock whatever powers you want while on the mission, and then get something else in the next.
I'm pretty sure I've seen saves for that floating around if you don't care to do it yourself. I might even find a copy of my own from my first playthrough, though I think I gave up on getting absolutely everything towards the end, because it felt kinda pointless, and I didn't yet know about the mission save stuff.
Anyway, found this alternative, it's basically proper New Game+, though achieved by cheating. Not that it matters really, there are no consequences, and a proper New Game+ mode should have been in the game from the start, I just personally don't like the approach.
