Let's say you have 3 frigate factories in an area your battling. you can select 2 frigate factoirs at 1 planet, another factory at another planet, group them to your 1 key and select a rally point, then press 1 and build 3 light frigates, they will all be built at the same time and rally to your point.
Press Ctrl and a number (not on numpad, above q-p) to group ships or structures, press that number once to select, press 2x fast to zoom to location.
In a 10 player huge multistar FFA, I often group the front line starbases, with a frigate factory or 2 nearby, then I can quickly jump to front line locations pressing the group key 2x, or select the group and build and set rally without ever going back to that location.
Hotkey a planet with a bunch of Frigate Factories, then Shift+click ship buttons to queue up 5 ships per click. Standard ship construction costs apply.
Sadly Sins does not have a Supreme Commander style auto construction option, which is something I really think the game should have. I suppose it maybe because in Supreme Commander you pay for units as they are being constructed, so your income rates can remain positive while still constructing units. Sins on the other hand has the traditional paying up front system, so it is much easier to be temporarily bankrupt it an autoreplace system was added.
That said, I find the Empire tree to be tremendously useful in allowing you to queue up replacements as you are fighting large battles, which with the rally points the other posters mentioned can allow you to get reinforcements mid-battle.

Afraid not, other than simply building some of everything as you need replacements, though as some ships might take higher casualties than others trying to keep with any specific ratio is impossible. Though if you hover over you fleet supply in the main HUD it will give you a break down of how many of each ship you have, so I use that to get an idea of what I need more of.
Though the Dark Fleet ability from the Vasari does do a nice job of giving you a decent spread of ships each time.
I also make extensive use of pirates and just consider them a part of my forces, even if I'm not Rebel TEC.
