There are 2 publically released mods for both Star Trek and Star Wars. For Trek they are Sacrafice of Angels 2 (SoA2) and Star Trek Armada 3 (STA 3). Since they are both total conversions it is hard for me as a non-trekie to recommend one, so I would try both.
For Star Wars there is Sins of a Galactic Empire (SoGE) and Star Wars: Requiem. Here there is a very big difference in what the mods try to do. Requiem is not a total conversion mod, which means the normal races are still in Sins. It adds a the Empire and Alliance that is pretty well mapped to Vanilla Rebellion gameplay, so it might be an easier mod to start out with for learning the game.
SoGE is a big total conversion mod like the Star Trek mod and has the Republic, Confederacy, Galactic Empire, Rebel Alliance, New Republic and Yuuzhan Vong as races. However it is a pretty advanced mod that is a rather big departure from Vanilla Rebellion gameplay. It attempts to simulate the Star Wars universe as much as possible rather than stick to Vanilla standards.
I would also keep an eye on some of the upcoming Star Wars mods. Fully disclosure I am working on one of them, Star Wars: Interregnum. There is also Star Wars Ascendency and Star Wars Alliance being worked on my former Empire at War modders.
The vanilla game is amazing as well so I would say it's a good pick.
