STA 3 Mid to Late game strategies?
I am playing Star Trek Armada III mostly and I have a hard time dealing with Mid to Late game. While I would own a huge poriton of the map, In my current game I am playing as The Federation against the Klingons. One thing that I notice is when I send a huge fleet to attack them my fleet would usually die rather quickly. This also happens if I am playing another faction as well. Are there any ways that I could deal with mid to late game of Sins Armada III?

What's your research and fleet composition like? Both are very important to winning late game battles where numbers don't mean everything. If you haven't researched enough military techs your fleet won't be as strong, and if it's filled with Miranda's it's going to die no matter how big it is.

But I do have everything researched. I have been trying to build better fleets with more Defiants, Intrepids, Excelsiors, and other cruiser class ships. It is just my fleet dies quickly whenever I encounter that red wave effect the Klingon ships pull off.

Hm. How and where are you fighting them then? If it's a pure fleet to fleet battle, the klingons can be hard to beat, and if you're fighting around their defensive structures I find it's next to impossible. Try and bait them towards your own defensive structures, and bleed them there before pushing into their territory before they can rebuild. You also need to know when to withdraw from battles, especially if they start taking out your capital ships. Pay attention to the condition of your shields and hulls in the battle. Essentially, don't fight their fleet if you're equal in size, and target their planets and structure when the fleet's not in the area.
