In an early version of the game, if worked exactly like you expected - aliens could capture everything. The problem was that some mutations could push you back really far when you almost beat the map.
That wasn't fun. Losing all your progress just made you want to give up, instead of fight back. That's why I added the locking (if you lose too many points).
If I recall, Terminus mode has the locks disabled. If you're looking for the ultimate challenge in the game, try the Terminus.
