If your boats are in port you can't order you army to march into the boats.
You have to press the embark button when you select the army.
Alternatively move the navy out of port and then move the army in.

If neither of these work exit the game and reload it.

If your boats aren't all merged into one "boat army" they might not be large enough to hold the troops. It takes one boat per 100 troops.

Loading troops into boats is a little wacky in CK. Here's the algorithm:
0. Make sure that ((# of troops) / 100 ) < (# of boats in "boat army")
1. Move boats into an ocean tile adjacent to the shore. They can't be in a port.
2. Move troops into the land tile adjacent to the ocean tile where the boats are.
3. Move the troops into the ocean tile.
4. Become master of land and sea. :ambition:
Make sure your boats are all one fleet. Simply highlight them with left click and click on the arrows pointed at each other on the screen that appears to merge them.

This is the most helpful comment I've seen that gives the most detail about how embarking works, as far as I'm concerned at least. I had thought I understood it, but wasn't aware that having over the max levies for the number of galley's you have up would grey out the button. This helped me help my ally of Breizh while I am playing as Scotland.
