What with my vassal wanting independence
we have the same culture and the same religion and they still want independence

The faction system is a bit broken. Even people that like you a lot will join them.

Also, same culture and religion isnt sufficient. its a big help, but a lot of conflicting traits can make them unhappy, and an ambitious vassal gets -50 anyway. As long as the factions dont grow too big, you dont have to worry

Ambitious people want to be on top. And since vassals aren't on top, they try to find ways to get there, hence independence factions. Content will give them a +50 opinion toward their liege.

I have had a de jure vassal same culture and religion with 90+ relations join independence faction.
Might tip would be as learnt from a youtube let's play by Shenryyr2 is try to avoid creating duchies where possible.
If your realm is primarily counts they struggle to get enough power to threaten you and if they do they are easy to put down.

to counter this, use your own spymaster to force them to leave the factions. Or try to kill the faction leader/claimant

factions form too easily, and almost every succession, no matter how well planned for and how likeable the heir is, is met by a decade of civil war. it's aggravating.

A few useful points here: distance from your capital encourages (or at least it once did) a vassal to try to become independent. If you are based in Dublin for instance, your vassals in Italy may decide you are just too far away, even if they like you. Any civil wars that start for independence can be expeditiously (if temporarily) ended by assassinating the guy that declared the war, but this only works post-declaration. Finally, once you get large enough resign yourself to having an independence faction. The game tells you they are dangerous at 30% strength, but the cowards have never done anything to me until they get at least 45%, sometimes higher.

I have had people with positive 100 reaction towards me join independence factions. I solve the problem in the most expedient manner possible typically: violence. As the emeror of a Norse Scandinavia I figure I am justified in murdering people that won't cooperate with me. Just pay their heir a gift before you kill anyone.
