There's no need to select both fleet and army at the same time, it's also impossible.
If you move your fleet into the harbor of a County where an army is standing, select the army and look for the right icon (an arrow pointing at a ship). Click on it, now select fleet and move it out of the harbor. Army should now automatically be onto the boats.
You can also tell your troops to get on a fleet that's in a sea tile bordering the County they are in (useful for when you don't have the right to take your fleet to the harbor because you are in someone else's County). It will however take longer to get your troops onto the boats.
Remember that one ship can carry up to a 100 men. If you have to few ships to transport your army, you'll have to split that army so that, at least one part the army, can get onto the ships.
Feel free to add me if you have more questions.
UPDATED: I figured it out. There's an icon with a ship in the army's tab that you can click to embark
