And Cali Yeti, its simple, make the mechanics of the Evil (Pretty much those who worship Melkor, Sauron's Master) be like the one of the main religions (Christianity, Islam, Pagan, Jewish) and have those who worship the good deitys (cant remember their names) like another one, and most of the issue you bring up is resolved

IMO, Melkor/Sauron worship would be one religion with a lot of different heresies/sects (sort of like unreformed pagans who all owed tribute to Sauron).
The Numenorians would be another religion (whoever was the heir of Isildor would be head of the religion).
The Dwarves would have thier own relgion and culture, but they would not suffer a relationship penalty with rulers of other religions (dwarf kingdoms would play like republics).
The elves would have Sindar and Eldar. These two would not suffer a relationship penalty with each other --just like Catholic and Orthodox Christianity.
The Dwarves have just as much an Enemy in the minions of Melkor as any of the other races, so there would have to be some penalty with them
Most of Gondor's culture revolved around their heritage from Numenor. In practical gameplay terms, it makes sense for Isildur's Hier to be a religious head because all nations of men recognized Gondor's authority during the hieght of its power and paid tribute, including the Horradrim and ancestors of the Rohirrim. Tolkien was also known to be a devote Catholic, and Gondor's history in the appendixes closely parallels Israel's history in the old testament.
