Quite rightly, you need to keep them in mind when you start a game in that region. Thus you should aim to build castles in your provinces, develop your personal domain well, have high crown laws, carefully manage your vassals to be very stable. Being catholic also helps you greatly, due to the numerous and very powerful holy orders.
I don't think that mongols should be nerfed. In fact, I believe they should be buffed a little (quite possibly the new dlc will do just that).
At least i think this will be one of the unlimited features. DLC or not.
As for whether the mongols should be nerfed.. I don't think so. Until the invention of massed gunpowder steppe nomads are pretty much the ultimate military force of the medieval world. Standing against them should be almost impossible.

There is somethink really wrong with your kingdom, can you add some pictures? Of your country, ruler, military screen, it should be clear what is wrong then.
This. The Mongols were /the/ dominant power of their time. It would be silly to not have them be near-impossible to defeat, because for a very long time, they were just that. The rulers in eastern Europe bent their knees to the Khans, or they found themselves surrounded by thousands of mounted archers, with their cities in ruins and their people enslaved.
They did eventually reclaim their realms, though. It took a while, but eventually the Mongol Empire fell apart from within.
