Prisoner Mystery
So I have been warring and taking territories, then i check my dungeon and find it is overflowing, and many of my prisoners are from my own kingdom or from lands far far away.

How? Why? Bugs?

It perplexes me how I can have a bunch of my own courtiers in my dungeon after a war. Seems buggy.

They're originally from the territories you warred and conquered. They became your prisoners most likely when they were just courtiers in a holding you besieged.

When you peaced out and took the territory, they had nowhere else to go and so technically became your courtiers, but the do not get out of prison automatically.

Depending on how you like to play, you could simply release them (they might leave of their own free will afterwards if you're a different culture/religion), force them to convert religion if not already yours, banish them (they might have a lot of money, but your own courtiers/vassals won't be fond of you for banishing people), or execute them (again, people won't like that).

Maybe they've got claims of their own you could use. Maybe they've got some good traits to add to your gene pool. Maybe they're completely irrelevant.

If you are Aztec or a reformed Pagan I recommend sacrificing the infidel scum in your dungeons to Huitzilopochtli or any other pagan god and eventually you’ll get a full on bloodline

Im pretty sure some of these prisoners were in my court before the wars.

It's possible, but most of them are from conquered regions as Capdaddy said. You will also often find the spouses of those in prison in your court along with their children. This clogs up your court quickly.

A good habit is after a war in which you take territory, check your dungeons and ransom everyone that you can. Then banish those who are left for the occasional extra bit of gold. Then you need to look in your court to find the spouses of those you banished or ransomed or released. You can ask them to leave, or if they are useful (rarely) let them stay. If you get rid of both parents by banishment, release, or ransom their children will go with them. Those who were orphaned are stuck in your court, but you can usually marry them off. Keeping you court as small as possible helps fertility if you are breeding courtiers with great traits like genius or strong. When playing as a Norse pagan, I make sure to keep 4 adult prisoners around for the next Blot to sacrifice.

Ive played this game alot over the years, and it didnt used to be this way.

I do this with nearly every game I do (I love playing pagan)

Your courtiers can become imprisoned. Commanders captured in war, devil worshipers, Hermetic society members, Adventurers, etc... Then when the court the prison is in no longer exists because of war conquests, they end up in your prison.
