If it's in there and not being picked up, that makes no sense.
Deleting a Steam shortcut should not cause Steam to automatically go into bezerk mode and delete stuff.
IF you used a mod on that save you are looking for, then you might have to select the same mods again, as some mods and mod combinations create their own subdirectories and save games folders. In that case the save games folder for it would be in a seperate subfolder named after the mod. So for instance in
C:....Paradox Interactive\Crusader Kings II\\IRH\save games
when using the "Immersive Religious Holdings" mod.
Alternatively somehow the Documents folder might got moved to a Microsoft server (aka 'Cloud') if OneDrive is activated.
If you have Mods downloaded into your game, it is wise to see which, (if any Mod), has caused the problems when trying to play the game.
Either he created a new user profile or he played somehow with another user profile than now. He has to search with windows search function the *.ck2 files and copy them to the above directory of his current user profile. He can look up his current user profile folder by right clicking on crusader kings II in steam-attributes-local data.

If that's the case, it's just plain stupid to have more than one Steam account.
Some "incident" changed the actual savegame folder location. And this is for sure not the deletion of a link. I personally think that his windows account somehow changed, so he has a different <user\mydocuments> folder than before. Nothing with different steam accounts and no miracle. Maybe windows somehow bugged out the profile, could happen. This would explain also the lost link and maybe a plain desktop.
But I think -as the original poster isn't present anymore- the problem solved itself, whatever it was.
