This is just like how the crusades/jihads cannot trigger until the year 900.
Unless you let the pope or some other catholic vassal attack you to depose the anti-pope you can't personally remove it :(
the good news is, most people won't actually attack you unless your are weak enough... so to be honest just take all of the UK through holywars like you have already laid the groundwork for, and once you're emperor push the anti-popes claim on the papacy. this will remove your anti-pope as he will become the new pope and your personally plaything.
They should have an option to force the anti pope to abdict since of course you're the one who made him a 'pope'.
It is really, really silly and stupid that it's this difficult to get rid of your own antipapal vassal.
your anti-pope is usually a simple church vassal, and you can grant independance to mayors and normal bishops. This will force a 5 year peace treaty, but then you can attack them for a holdings claim; they may even readily accept being revassalized as after all they are probably from a church in your demense.
give it a try and let us know if granting independance is even an option :)
guess his heart couldn't take it when he got to be the proper pope xD
