My guess is the religion manager mod was set up to only allow you to either override the default 1 wife+0 or 3 concubines with Polygamy of 4 wives or whatever the base number of wives for the religion is with a single wife and concubines so it will only reflect whichever your last selection is.
You might try opening the appropriate file in it's zip folder to see what they have done and if you can change that with a simple edit or if it's going to require different scripting.
My suggestion is if your really set on having a number of wives and concubines both that you set up a simple mod that replaces the default religion file and simply edit the religion/s you want with changing the number and/or adding an extra line for the second type.
I did that before, edited a couple religions to allow for like 6 wives and 12 concubines, but was really overkill and I stopped trying to fill them up all the time.
Only real advantage concubines have (at least as far as I'm concerned) is that you can make any woman at your court a concubine, including the married ones in your dungeon which breaks up the marriage or any betrothels. Follow that by immediately setting them aside so your not stuck with them and you can quickly have a court full of women. good way to stick it to your enemies and added bonus is the set aside women can be married off to guys in your realm if they have claims you can press. Wives your sort of stuck with unless your head of religion but kids you get with them don't have the hit to diplomacy and opinion ones from concubines get (granted thats small but it can make a difference.)
Paradox changed it so that polygamy always overrides concubinage a while ago. Because in the vanilla game you could play tribal start out with concubinage, then convert to a religion that allowed you to have polygamy which allowed you to have both. They considered that an exploit so they made it that if you have polygamy it would automatically override concubinage. So there is basically no way to have both now anymore even if you give you mod the religion files to have both.
The closest thing you can do to having both is get the force prisoner marriage mod, and designate first wife mod. Sadly I haven't found a mod that lets your freely divorce second wives yet without incurring the penalties to emulate the put aside concubine mechanic, and the prestige from having fertile concubines.
