kinda hard to tell why you can't get rid of dukes. if they are de jure vassals of kingdoms you hold personally, you can't transfer them (can only transfer dukes to their de jure king). you didn't specify how many kingdoms you personally hold. if it's more than 1, get rid of the others and you'll also get rid of the dukes within.
also, you'll probably have to consolidate the viceroys sooner or later if you want to expand further. ie. give more than 1 kingdom to each of them so the total number of vassals goes down (guy who holds 2 or 3 kingdoms still only counts as 1 vassal)
But I hold many border duchies that I do not own the kingdom to. I thought I had transferred dukes to people but I could be wrong.
Just try to transfer away all vassal counts (I think those are not subject to de jure limitations) and give even more viceroyalties to the same person irregardless of culture.
Also focus your heirs to diplo education.
