Consider that Most other weapon specific mastery skills like Sword and Rapier give significantly smaller flat numbers to weapons that don't penetrate armor, the only exception is Dagger Mastery which gives +15% as well but to weapons that have a significantly lower baseline of damage to work with.
A basic Flanged Mace has a base damage of 33 and 15% Armor Penetration, that's only 6 less base damage than a Longsword of the same quality and the Longsword lacks any kind of pen or the ability to use an offhand tool (though it can block/counter it also requires a bit more finesse than a shield does).
