How do you unlock new areas in Story Mode?

I have a ton of quests but they all say "come back once you've gone deeper" but I have no idea how to do that. I just keep running the same "standard" dungeon over and over and at this point its extremely easy. Did I miss something?

If you mean like how do you open up new Parts (Floor 4-6 and Floor 7-9), doing the challenges that you obtain by trading in resources for research can get you Sparks at the end of them, and the old dude in town unlocks keys to those other Parts, which will keep progressing the story.
