Are you sure that you didn't click the "Sort by rarity" and then stopped clicking through pages when you got to the rarest items, thinking that was the end of the list? I thought the same thing the first time I did that, came back after a run and checked my inventory to see that nothing had changed---except that it had.
The game doesn't automatically re-sort your inventory into rarity after returning from a fresh run, it simply plops all of those items you just brought back on the very last page of the inventory screen. So if you previously sorted by rarity and aren't seeing the latest items you brought back, keep clicking the next page arrow in your inventory menu, and past your legendaries you should see all your "new" stuff unsorted there.
Click the "Sort by rarity" again to organize all these freshly gained items into their proper places.
Apart from that, I should still have been able to use them in crafting recipes if they had been in my inventory, but they weren't. Multiple items that I deliberately carried to the end so I could craft with them, and none of them were available afterwards.
