You can install mods manually, downloading them from Thunderstore and following the manual installation process as per YouTube tutorials that you can look up. However, I cannot recommend playing this way as it is very hard to stay up to date with all the mods when playing with friends.
r2modman is a mod manager for Lethal Company (among other things) which can automatically download, update and configure mods from Thunderstore. You can also directly configure mods within the mod manager and share your mod list with other people also using that launcher so everyone plays using the same mods and configurations.
It also helps with updates and it will automatically take care of any dependencies that a mod needs in order to run.
