The shovel you can always use and it deals with almost everything that can actually be killed with the exception of the Bracken. The Shotgun is mostly something we end up using if we so happen to run into a Nutcracker and kill it, then the shotgun becomes our main weapon of choice until we make it out.
I'm assuming you're aware, but just for future reference and anyone reading; a zap gun lets you kill Bracken with the shovel if you got a teammate with you. Stun grenades should be possible as well and would eliminate the need of a partner. 3 shovel whacks ends the Bracken.
If you need to sell the ability to delete nearly everything with a single click (this includes more sources of shotguns that will often camp the entrance) I'm sorry but you're ngmi and should instead accept the early vacation.
I know the Bracken can be killed, but with shovel only, it's practically suicide. Stun Gun our group somehow always fails to properly take advantage of so we never even get to that part, and from various guides and videos of other groups trying that, it still seems high risk to try and stun the Bracken to whack it. Similar to stun grenades or the radar boosters flash command, the Bracken does get stunned, but the stun lasts for less than a second.
I've also seen people get murdered by the Bracken mid-stun so, unless there's something I'm missing here, I'm going to consider the Bracken as a threat that you can technically kill with a Shovel, but it's never ever recommended to try, especially not because there's other ways to dealing with it.
Not even sure I wanted to respond to this one since you cherry picking out what I say and ignore everything else, but, I did mention that the very limited ammo and high chance of losing it are reasons too. Can't believe you're making me practically repeat everything I just said, but the shovel deals with almost everything that can be killed (Except Bracken), if you bring a Shotgun, there is a chance you'll end up losing it someway somehow to something that cant be killed or even end up wasting it on something that could've easily been dealt with using a Shovel (Eg, you end up using it on something other than the Nutcracker or Bracken), and once you're out of ammo, then what? Time to go back unless you ditched your flashlight so you can have a shovel as backup or you run with an almost completely full inventory of Flashlight, Shovel and Shotgun, or would have to rely more on other people with lights and shovels as backup.
There's a reason our group doesn't really consider bringing the Shotgun into the facility, there's very few situations where we feel like it would be worth bringing along for the very limited ammo that you get with it.

Don't use the shotgun for a snare flea or lose it because the owner died and the rest just forgot about it which is worse if you're part of a premade group.
Treat it as something as valuable as a $700 jetpack instead of "an item worth 40 scrap".
While you're typing lengthy paragraphs about how the shovel is just better or you're trying to kill a nutcracker by meleeing it, someone better at the game will use a shotgun to instakill it, recover ammo (and another shotgun) then continue gathering.
