Locked in the final boss room (+ Combat Frogs issue)

I just finished the game with all the achievements, but after the credits, when I try to continue the game, I'm still locked in the final boss room without the possibility of getting out (actually the room with Shingi's body) . Is this normal? If I left something behind, have I lost it forever? If someday new DLCs are released, will I have to start a new game?

Also, I found another strange issue. The Combat Frogs ability has the same property as the Chainsaw for breaking crystal walls. Using this, I managed to complete the Crystal Pit area and its boss before the Pneuma area, potentially skipping it entirely. For this reason, I think I lost Shingi's log 3, as I only have logs 1, 2, 4, and 5.

When I returned to the menu screen, whether I chose to load a save or continue playing, I would end up in front of Shinji's room. The door was still locked.
