Moral quandaries if present, however, are all on you. (cough)
Yes.
Edit: actually, you start from Mission 2.
Excluding the tutorial mission when you first land on Rubicon.
To add, the second play through is about as long as the first, but you'll know what you're doing and have access to everything in the shop you did not buy and everything you picked up in your first play through. The final route is a bit shorter and cuts out a few missions for...reasons. :)
Or the last two times if you're like me who wanted to see what would happen if one did all the new NG+ missions and all the previous missions that weren't run, then selected the same Chapter 5 path as NG at the end anyway.
That said to unlock all missions for S ranking yeah, do everything opposite of what you first did as much as you can remember.
Which is just immediately false or else you could just get locked out of either ending according to these pages.
3 endings, in each playthrough you get access to new missions. Just do the new missions and you'll arrive at all three endings.
In your first playthrough you can achieve two, those actually hinge on only one single decision. To betray Carla or side with her.
The third ending is unlocked in the third playthrough and it should be painfully obvious which missions to choose.
