Snail's arena profile says he undergoes further augmentation but has those augmentations tested on others first. I'm guessing that is the reeducation. Also, I think there is a lot of time passed from the end of that mission to the start of the next. Arquebus builds a massive structure that reaches beyond the atmosphere in the mean time.

He gets captured by Arquebus and given forced augmentation surgery to mind control him in 2 of the endings. In the Fires of Raven ending he dies in the fire. In the Liberation ending Arquebus sends him to stop you on the Xylem and you kill him there. In the Coral Release ending he never gets captured but dies in battle against ALLMIND on the Xylem.

the first and second ending you mention probably wrong, First I dont know how you know and where to get the story about he captured by Arquebus and given forced augmentation surgery, secondly, Walter is belongs to overseers, he is always with Clara the another overseers. thats why Walter and Clara die together in the Coral release ending, which mean it isn't Arquebus sends him to stop you on the Xylem in the Fires of Raven ending, coz overseers is not under Arquebus and what overseers want to do is actually anti-arquebus at this point> to ignite the coral by crashing the Xylem, what Arquebus want is coral as the energy like other enterprise

He sends you a message thanking you, so, whatever you do, must happen before he is either captured or brainwashed

Well right after killing IBIS the cutscene that ensues mentions that Arquebis intends to capture both you and Walter and put you through "re-education". Its implied by Walters immediate absence that they were successful.
