Well to actually get all achievements I believe requires playing the game 6 times in order to see all endings across the two routes in order to unlock some of the demons required to complete the compendium. But to answer your question, no, any subquests and whatnot are generally shown on the mini-map as long as you visit all areas and whatnot.

You cannot, in fact 'miss' anything in the game, as New Game + effectively skips nothing, which even means most tutorials are repeated. The exception is the one on demon negotiations, which is completely skipped, so you will only ever get the free pixie that first time through.

There are quite a few quests that will warn you about having a time-limit, which is usually very short, but you will be able to do them in subsequent playthroughs if you miss them

Dont worry, achievements are totally stupid. Nobody needs that.

This is a 120+ hour platinum and there is nothing you can do about it. 100% compendium requires 6 playthroughs minimum. You'll get everything else along the way, don't even consider them. Just fill up the compendium, it'll be the limiter ever single time.
