The sidequests where you have to choose between two demons to kill the other does affect your alignment. I don't know what options are in Vengeance since I haven't gotten that far yet, but for the original game the Chaos options were Leanan Sidhe, Lilim, Black Frost, and Adrammelech, and it shifted you towards Chaos if you sided with them.
There's some side quests where you have the option to choose something that shifts your alignment. Usually Yoko should comment and support your answer if you picked the Chaos options.

they count and YOUR dialogue choices matter, thats not stupid at all lol
If your nahobino ingame is jerk for someone then there is a chance that you just picked chaos dialogue choice.
The thing is that I tried to be "jerky" because I wanted the "bad ending" but it turned out to be "Law" instead. I have the feeling that the writers have no idea what this means either ... Yoko goes from "let's kill bullies" to "cars are bad" to "let Tiamat raze this hole"[/spoilers].
