Qc is written as it is in the instructions only instead of smd, write dmx for all of them
DMX meshes, however, can contain flexes embedded within themselves, and require no extra work in the QC file to apply them. This is one of the reasons DMX meshes are recommended over SMD meshes, especially for models that have shape keys/flexes.
So the VTA file is there intentionally, but you may want to export as DMX instead of SMD/VTA, and just use the DMX file instead.
You can't convert materials to VTF files. VTFs are textures, while VMTs are materials (that then (usually) load VTF(s)). As for what to do, you might want to see the below guide, though of course only parts of it will be relevant to you since the guide covers so many different things.
