If you want to start a run with arcanas disabled then you can uncheck the box "Arcana?" during stage select.
That to me sounds like fixing the problem without fixing the problem. I think you should have the ability to completely skip an Arcana if you so choose. What if I only want to run with 1 or 2 Arcana - and not have to worry about accidently picking up either Arcana chests?
Even still there are some other Arcanas that can break a run too. I remember one run in the Gallo Tower where I had to choose either the one where weapon speed or weapon area changed continuously. I ended up failing the run because my weapons would slow down at the worst time. Maybe it would have been different had I gone with the other Arcana, but honestly I didn't want either at the time. And this was still back when I didn't really understand that the Arcana chests were always at the same times - except I think on one stage there is an exception, can't remember.
And I don't mean that the Arcanas are bad, just that they might be bad for your current setup or current time in a run.
Actually the more I think about it, the more it doesn't make sense. I mean for a lot of people I'm guessing they never play without Arcana so the idea of Arcanas are trivial. But really Arcanas are tools that for the most part increase your power without any downsides. It's really an extra thing. And by turning them on and using them, you are in effect accepting that you may lose the run due to picking Arcanas that don't work well for the build you go for. Otherwise there isn't much risk in having Arcanas turned on.
If you don't want to have Game Killer and you want to use Arcana, well then you just have to unlock more before you use Arcana in a run. Or dodge the Arcana chests.
That isn't always an easy thing. Sometimes you might kill a boss that's right next to you and immediately pick up the chest, there's not much you can do about that especially when it may be the only way that you could have run. And not everyone understands when exactly the Arcana chests drop -- so if you don't know then every chest is a gamble as to whether it is Arcana or not. And even still, it may drop around other chests and you might not be sure which it is.
At any rate, we were exploring options that don't require you to do that. But as I stated in my previous response, it actually doesn't really make any sense to do anything about it because by having Arcana on you are accepting the risk of getting Arcana that don't match well with your build.
