Southern Reach seed glitched

I am in Southern Reach, the area you can get to with Relter near meditation point where there are multiple seeds, but one of them is glitched. I cut the plant, but the green fireflies are still there and I did not get the seed? I tried resting at meditation point, quitting and restarting the game, the issue still persists... Does anyone know if/how I can still get it as I would like to 100% the game?

some of them are really hard to collect because of crappy hit detection. try different angles or getting farther down somewhere at arm level with the plant and just swing until you get it (i recommend the double sided stance so its easier)
