I haven't gotten enough corroborating information to confirm that the cause of the Deluxe Edition content being missing is third party mods. However, if users don't have problems, they probably don't engage in the discussion of the issue.
I did not experience the issue. I don't use third party mods.

I have an extremely rare, and perhaps unique configuration and so, despite my interest in providing support, I have not been able to confirm whether it is an issue in the base game or not.
I own my Deluxe Edition content on the Electronic Arts app, with a Standard Edition on Steam which launches the EA App version with the DLC. So my "base game" is the EA Desktop App version, which doesn't have issues.
The Steam Version does have issues with Steam Platform Integrations, which also affects my Standard Edition copy on Steam, so I am not 100% certain that the issue isn't just Steam integration. The game is available through GamePass and the Epic Games Store, but I'm not familiar with where the user's of those platforms discuss issues.
I am not affected, nor have ever been affected, but I don't know why I haven't run into this issue.
