Okay, I got it working with my PS4 controller and with steam overlay by adding the EA app to steam.
Here are the steps I took:
1. Enable controller support for the game in Steam. (duh..)
2. Add EADesktop.exe in steam as a non-steam game.
3. Make sure EA app isn't running. Check task manager, I had some EA processes running in the background.
4. Start controller.
5. Start EADesktop from Steam.
6. Start Jedi Survivor from the EA desktop app.
When doing this I can see in steam that jedi survivor is started, alongside the EA desktop app. This enables my controller and steam overlay.
It’s so weird that there isn’t a standard fix the helps everyone.
Steam's "mod" provides different "Quality of Life" features, and users utilized the mod in different ways. Steam Input, Steam Overlay, Steam Link.
Do you get PS4 button prompts or Xbox prompts with this solution?

If you are running into an issue with Steam Overlay or Controller input when playing Star Wars Jedi Survivor via Steam try the following first.
Repair/Verify your game based on which client you are launching from
Steam - Verify in your library
EA App's Cache (Top Left Menu > Help > App Recovery)
Check for other applications that may be limiting EA App or Game performance
Close other running applications on your device
Run the System File Checker tool then Check for Windows and GPU updates
Restart your device in Clean Boot mode, then just try running the client and game
If the issue continues let us know the following...
EA ID (PSN ID/Gamertag):
Which client do you play from?:
Are you getting an error message?
How long are you playing until this happens?
Is anything else happening?
If possible, share a Screenshot or Clip...
If on PC, please share a DxDiag file and an EA app Error ID Number
We can use this information, to help make the team aware of the issue and to further investigate.

I'll need to reinstall Survivor, and get my Steam Controller. The Steam Controller is typically recognized as a keyboard and trackpad I think. That may just be the situation currently.
The most generic canned response ever. At least Valve's canned response actually was the solution for the OP of this thread.

I am using MICROSOFT XBOX 360 WIRELESS GAMEPAD. It was working perfectly with the steam input enabled up until the latest update. Now it does not work with or without steam input enabled. Not sure if it was the game patch or an EA update, most likely the latter after reading everyone else's issues here. The directional stick works fine but buttons do not. It works fine in other games. Thanks :)
When you add EA as a non-Steam game, does the shift+tab bring up the Steam Overlay in Jedi: Survivor? This should confirm you've followed that solution correctly.
When launching the EA Desktop App from Steam, Steam Input should be enabled.

Do you have a charging cable for your 360 gamepad?
I think the buttons should work in corded mode. The official wireless 360 controller adapters may not be supported. Bluetooth X-Input gamepads for the XBox ONE and Series X/S are fully supported.
When using X-Input, Steam Input should be disabled.
