If nobody sees you commit a crime...
...does it actually matter for your character in any way? Let's say you want to play having a good reputation but you also want to know what sweet sweet goods are in graves. If I dig up graves while nobody is looking and poach pigs and all that, is my character still good reputation?

It has no consequences as long as noone sees you doing it.

Maybe you're just not as sneaky as you think. They don't have to see you do it to peg you as the most likely culprit. It depends on your activity in the area before committing the crime as well.
And they don't often care if you say you didn't do it. Unless you have a high standing your words mean squat. ;)

it shouldn't, and eventually likely won't. Currently the reporting system is rather wonky since among other things killing a bandit trying to surrender often flags you as a murderer in the town 10 miles away when there were no witnesses. This can get real complicated real quick in some of the later story arc missions that require choke outs, kills of entire camps/castles. Even if no one actually sees you. there is a non 0 change your gonna get flagged anyway after mission is done.

even if you do get flagged as long is its not murder you can just goto a priest and ask for forgiveness, then all you have to do then is visit a shrine and pray. fixes wanted status and rep loss.

e.g. go on a stealing crime spree in Kuttenberg, steal over 300,000 groshen worth of armor, weapons, clothes, valuables. find a guard and say "f you" then get on your horse and ride to a priest, visit shrine, everyone forgives you and you wont be wanted anymore and just need to wait for the stolen tag to disappear after a few days on your gear (or have the perk to sell stolen gear easily)

crime is irrelevant.

You can also pay groshen at a box outside the rathouse door and be forgiven.
