I see yellow flowers everywhere that look like St Johns Wort, but I can't pick them. Do I need to level alchemy/survival before Henry will recognize them?

You should be able to pick up all herbs and mushrooms and any level

this is an issue I have as well, there are a lot of generic flowers that you can't pick that look a lot like what you would expect certain things to look like.

You can pick any of the main herbs, at least I could. I spent so much time at the very start just gathering herbs to sell and also selling stolen stuff at the ♥♥♥♥♥ area. My character was so ready by the time I started to do the main missions there in that first area lol.

There are alot of flowers that look like belladonna as well. And I've heard there is also one that looks like Henbane but I haven't found Henbane once yet so I'm not sure what the devs made it look like.
Truth is though, in the real world alot of plants look practically the same as each other with very subtle differences only a botanist would even notice. I guess that's what they were going for in the game. But it does suck to see a field of what you're looking for or a garden plot that looks like it only to be disappointed when you detour to the spot.

I needed dandelion and found a field filled with what appeared to be dandelions and they were all just generic flowers lol.

This. There's just some generic scenery flowers that look very similar to interact-able herbs
