Can you get Pebbles back after selling it?

Yes.

I couldn't find a straight answer either here or somewhere else, but now that I have the in-game answer I will make it clear for everybody else.

If you get Pebbles, you trade it for another horse, you can get it back again.
Not immediately, it will disappear for several days, but after about a week I found it again in Semine, might be 10 days, no idea. But you can re-buy it so that you can unlock the special Perk related to the horse.

I know it's not linear, but it's a huge spoiler to know that this is the outcome of one of the situation, the burning of a town is a pretty big deal. It breaks all the tension and surprise of the scene because you know the guy isn't kidding around and will burn the place down.

In my game it says I have been riding a distance of 0. So the tracking of my riding is bugged, which means I don't know how much I have left before Pebbles will be upgraded, if she will be upgraded at all due to this bug. Anyone else have this issue?

Yes. You can buy it back in Semine, after one week it respawns.
How can I make it more clear?
