I can think of multiple. "Thou art but dust" is one.
You also enter a chapel in Trosky Castle in a main quest.
Maybe synagogue are not considered churches. I'm not a Jew.
Ehh, not sure about all that. One of the side quests in a chapel you literally make pyramids out of the bones inside. I don't think the developers are that sensitive.
